Coombes performed at the Glastonbury Festival in 2000. The Messenger was the last of Coombes' albums to be released by Virgin, and he switched to the more independent label 4AD in 2000.
In 2001, Coombes went into the recording studio with producer Jon Ingoldsby to record his next album. It was titled Skeleton Tree and was released in July 2002. It was Coombes' first album since Matador that was not produced by Mike Hedges, and he also worked with songwriting and production team The Team on the album, alongside Matt Squire.
